The Flood were known to be a threat. The Forerunners had no way of stopping them except the Array. The Chief stopped the Array from firing in Halo 1. Cortana assumed all the Flood were destroyed by the ring's destruction, but she was probably wrong. And even if she wasn't, there are Flood nearby anyway, and Flood loose on Delta, and probably Flood loose somewhere else. What Wu was referring to is a scheme whereby Gravemind thinks he's getting what he wants-- access to the Ark, a place he'll be safe from the pulse. What he doesn't know is that 04a is there. It's the answer to the question, how do you use the Array (or at least a part of it) to destroy the Flood without killing everyone else, or taking a crash course on how to Index whole populations?
