This was something at first I was wary of. But I've come to decide that as a 'custodian', that didn't mean she had all the Forerunner knowledge, but moreso that was protecting it, perhaps analyzing, but likely hadn't determined anything mindblowing at that point. She managed to get coordinates of an artifact, and the jump took the PoA there, but it's not like suddenly she knows everything about everything, including the Halo and the Flood. She FR custodian part was a fragment of the true Cortana as well, so the re-joining could have some other side effects. *shrug*
