As true as this probably is, it doesn't mean it should be. Your argument seems to be that it's okay to drop artistic cohesion left and right simply because that's what people already do as a standard. Remember, it's not an argument that the same model be used. It's an argument that the ship should look like the same ship. The issue isn't that they remade the Pillar of Autumn model. It's that the rebuilt Pillar of Autumn doesn't look even remotely similar to the original. Heck, Keyes doesn't even really look all that much like Keyes apart from the hairline. And those two facts sucked half the magic out of the game's conclusion for me. If the ship heading out had been the horse I rode in on, I would have cared a heck of a lot more.
