If MB's physical architecture is the issue, then isn't Cortana hitching a ride on MB instead of the other way around? We've seen Cortana run on a number of hardware platforms: the PoA, the MC's suit, a MAC platform, Installation 04, High Charity, and Forward Unto Dawn. How does whatever hardware MB exists (or, rather, existed on) at the Ark help Cortana now adrift aboard half of the FUD? , or, perhaps the most interesting, because he already went rampant
Halo already plays pretty fast and loose with this sort of thing, so if Cortana's going rampant, or was going to-- which we see precious little evidence of in the games, as nearly all of it is presented elsewhere-- it would seem that it is because she is intended to, rather than as an accidental consequence of other plot events. Since the games have barely suggested at Cortana's rampancy, aside from a few tense moments in Halo 1's control room, it seems to me more likely that Halo 4 would explore the idea of her possibly becoming rampant, rather than possibly avoiding it. Although I suppose they could be the same thing. A bit short and predictable, though, if they have to introduce rampancy as a threat and then MB is the answer, with her secretly all along since Halo 3. Cryptum would seem to me to place Cortana in a certain class of AI separate from what MB/OB were. I doubt whatever limited hardware Cortana is capable of running on (like MC's suit) could sustain more than a tiny shard of what MB/OB were.
