If the FUD sat somewhere for a long time, doing nothing, with the Chief stuck in the cryotube catching Zs, and the cutscene starts directly AFTER that period - there's no more explanation of the changes than you'd have if there was NO time. I was suggesting (and I don't have any more info than anyone else, I guess I'm just more willing to speculate than some) that MAYBE something ELSE happened in that intervening period - a something that ENDED with the Chief going BACK into a cryotube.
