Maybe the ship was hit by an asteroid 7 years after the final scene of Halo 3 and he woke up and puttered around for awhile fixing things, added some thrusters to his suit, tinkered with the helmet, and then said, "Okay, this time, don't wake me unless it's REALLY important." Maybe a space goat awakened him and, bathed in a holy and mysterious light, bequethed unto him a divine set of thrusters, entreating him to, "go back to sleep and awaiteth thine wakening. baaa." Who knows. The line was poignant when it was delivered. Just because future events might or might not blunt that doesn't change what it was at the time.
