You can see even in Reach's opening cutscene that glassing does have a very negative effect on the atmosphere and the terrain of a planet. You can see, however, that humanity managed to fix those problems over a few decades.

Even the Covenant may have believed what they were doing was enough, but apparently Humanity has found a way to reverse the process.
