I feel like John's allegiance has shifted since his inception as a character; he's no longer a tool of the UNSC, as indicated by him disobeying a direct order from a superior officer. I remember reading that Bungie was very careful not to include any situations during Arbiter missions where the player would fire directly on Marine forces, despite the character having every reason to. The nearest you get is in the Library, when you intercept radio chatter of Marines fighting the Flood, but by the time you find any of them, they're already infected.
