As far as The Thursday Wars goes, he's really quite sure that ONI are doing things without his direct knowledge, but he makes a point of not wanting to know the details, so that his sense of honour can be kept intact.
But this does not strictly mean he wants a future of intergalactic co-operation. Let's not forget his actual words in the Halo 3 ending:
