Clannad, Tsukihime and fate/stay night (both made by the same guy), just to name a few popular ones off the top of my head. Maybe Monster Girl Quest if you don't mind a very adult kind of cg . ;) Trust me, there are loads of good Choose your own Adventure stories out there. Where the same game is used to tell multiple kinds of stories and not one branch invalidates the others. Now perhaps the problem you seem to have is the format in which such fiction is presented. Maybe it just doesn't translate as well in books or movies as it might in computer or video games. But to completely dismiss the exploration of what may happen if one took the other road, strikes me as too rigid and unimaginative in story telling.
