I picked some examples from my main questions list and a few from the top of my head, but I got a little carried away and possibly off-topic. Bry, feel free to pick out any of these you think make good examples.
* The fact that the bubble shield is described out-of-game as ONI technology, yet it's only seen carried by Brutes in-game.
* The existence and abstract appearance of overshields and invisibility powerups in H1.
* The fact that the Chief can use Covenant devices to power up his shield, despite its supposedly being based on Jackal shields before Elite or Brute shields were even encountered.
* The fact that a charged plasma pistol shot always takes down a shield and never does any damage past that.
* I haven't played Halo Wars, but I have the impression that orbital attacks and orbital supplying don't always make sense; happening when it shouldn't be possible for a ship to maintain orbit without being blown up, or something.
* The appearance of Engineers and Hunters in Halo Wars when they're unknown in Fall of Reach.
* Covenant teleporters in Halo Wars.
* Infection Forms being able to resurrect dead Flood starting in H2, and being able to rapidly take over living beings in H3, despite not showing the ability in The Flood.
* Combat Forms gaining the ability to use vehicles and shield themselves in H2.
* Grunt fuel rod guns being described as always self-destructing in First Strike, but never doing it in the post-H1 games.
* All planets having Earthlike gravity. Sure the Forerunners terraformed worlds, but would they really take it to the point of adding or removing mass? And even if they did, how come nobody seems to notice?
* If the Sentinels were built to contain the Flood, why do they suck at it? The Heretic's holographic decoys seem to have more firepower while being harder to kill.
* The fact that Jackal shields vanish on death, when in the books they're frequently scavenged by humans.
* The fact that identical Marines appear in H1 and H2 despite the whole ring-blowing-up thing.
* The teleporters on Chiron.
* The disappearance of fall damage and the health bar in H2.
* No Brutes on Earth in Halo 2, even though it's supposedly the remnants of the attack force in First Strike.
* Regret's teleportations.
* Tartarus's near-invincibility - should his shield be considered canonically better than other Brute shields?
* Brute shields and gravity hammers going from unique in H2 to ubiquitous in H3 and H3O.
* The fact that the first health terminal in H3O can instantly mend the broken legs you'd expect the Rookie to have from the fall.
* Dead Marines in places you wouldn't expect Marines to have reached.
* The quarantine zone in H2 being full of human and Covenant combat forms right from the moment the shield goes down.
* Hunters being bigger and tougher in H2 than in H1.
* The fact that the Chief and Elites can flip tanks - that can't be considered in estimates of their strength?
