The Terminals reveal that that flood originated from a galaxy elsewhere, and so, the evolution of the flood as a species would be so vastly different that their biological structure may perhaps be incomprehensible to even forerunner and their tech. So any countermeasure against them would likely be based on knowledge of 'terrestrial' biological forms, and thus, only be able to effect these 'terrestrial' forms. So the Halo's probably (unless I'm missing something =P) wouldn't have an effect on the flood supercell, and obviously has no affect on in-organics. So it would disintegrate any 'terrestrial' tissue, leaving behind a blob of infected/pure super cells, but having no or little effect on Infection forms, the Gravemind/s or pureforms which are all pure supercell structures.
