Inefficiency? Assuming, as we're apparently meant to, that biology is relatively plastic for the Flood (e.g. it can learn how to interface with and infect ANY calcium-based lifeform it encounters), why wouldn't the same apply to hardware/software? Neural networks are quite powerful programming tools, and since at least Cortana is an exact duplicate of a biological entity, I see no reason why the Flood couldn't comfortably interact with a silicon-based system. The nature of 2401PT's captivity is unclear. He is AT LEAST a captive. At worst he is being fully piloted by the Gravemind, who can turn his personality on and off like a light-bulb. For all we know that's how the Gravemind accesses the teleportation grid - through 2401PT's control mechanisms.
