I don't know about a rape fantasy motif, but the first time I saw scene with Tartarus, Miranda, and the Index, I couldn't see it as anything less than an implication of rape. Interspecies rape, no less. When Tartarus says "And that's nothing compared to what I'll do to you!" to Cmdr. Keyes, I didn't think he meant that he'd rip her eye from its socket and jump on it, too; I thought rape. The nuances, to my thinking, all point to it. Perhaps it's just a sign that I, like a typical male, think about sex too much. But I didn't make the index=phallic symbol connection until I read this thread, in my defense.
