I wouldn't put it past her to keep it a secret if she did, but when/how did she? Actually, here's a thought. What if she lied about 'fighting' MB in the dreadnought, and actually MB told her about the ark and his desire for forgiveness, etc., and during the level High Charity (or perhaps Gravemind as well), they were plotting the whole high charity-gravemind-ark-04a scheme, which together they executed in H3. That would also be a reason why Cortana was surprised by the Terminal-it showed that MB was communicating with MC as well. Though that's less important and plausible as the above.
