Cortana was based of a human mind at its ...uh... base-est state. We can infer that because Cortana has her own sense of identity. Had she been besed of Halsey completely, she would be calling herself, halsey, since everything was copied. Cortana would not have halsey's experiences which may or may not have caused her inate need to protect humanity at whatever cause. her motivations now, we have no idea, other then to prevent the flood from getting to Earth (this would cause humanity's destruction, and for a UNSC ai, i think she's hard-wired to prevent that). Say, how come Cortana didn't make High Charity go boom at the end of Halo2? She did say she would, and if she doesnt, the Flood will have a giant spacestation as a platform for an assault on any populated world!{lets all hope they're going after the covies.. muahahaha i'm evil}
As for Halsey, remember that at the time of creation, the Spartan-II program was nothing more then a programme to create a bunch of supersoldiers, to be used against rebels (there was civil war at that time) Halsey had hoped this experiment would be successful and spearhead the creation of an entire elite battalion, or even race, of Spartans. viewed in this context (where the covenant had nothing to do with Spartans) is Halsey a monster?
