His primary mission, from the time the Covenant were discovered and discussed with the surviving Spartans following the 'retrieve Colonel Watts' was 'defend the Human species from the Covenant'. Page 99 states that John-117 is sure that 'this was the threat he and the other Spartans had been training for all their lives - he was certain of it. Not scattered pirates, rebels, or political dissidents'. In other words, he's got the makings of a hero, as Cortana herself comments on internally while sorting through her data on the Master Chief, as he 'placed his mission and duty and honor above his own personal safety' (FoR, p.268). She deems this 'nobility' (ibid). It's almost as if Destiny was guiding Doctor Halsey's hand when she picked John-117, all those years ago from Eridanus II, shaping him into half of the sword which would be driven deep into the Covenant's side... : Additionally, although Cortana verfied that, "The Spartans' safety as
You must admit, Cortana's comments on his 'attractive in a primitive animal sort of way' comment, along with her continual focus on John at all stages of training, suggests that the combination of Doctor Halsey's like for the boy who she reared into a man who anyone'd be proud of, plus the luck he initially displayed during the coin toss at their first meeting (p.26-27) plus Cortana's study of his CSV and subsequent actions makes it likely that she WOULD protect Master Chief from just about anything, even himself, if she felt a need for it. Despite the 'barbarian' comments, she still maintains a possessive air about him, even if he's a little backwards compared to what she started to become in the Installation 04 computers. It's always John who makes her doubt her course of action, from the time of the recruitment up till the enhancement, and finally the Mark II Mjolnir suit. Cortana's similar fixation, and self-made vow on p. 270 implies that she would abandon a squad of Marines, if they'd survived Halo, to possible or even certain death if it meant that the Master Chief would survive, and carry her and her message back to the Human worlds. She's quite capable of ruthlessness when necessary. Besides, her Priority Alpha instructions are to complete the mission, which is to ensure the safety of the human worlds by negating the Covenant's ability to act against them, through the capture mission. Her ego does expand after her trip into the ring's computers... though given how storng-willed she's been, it's hard to tell the difference. :D From what I see, her priority is to a) survive, and b) make sure that John-117 survives while c) fulfilling the main mission, which is 'protect Humanity'. Protecting the Master Chief also ensures her own continuation, on top of the need to almost 'mother' him, at some points, though I'd suggest she's more a 'big sister' at other times, to judge by how she talks down at him in Assault on the Control Room and Two Betrayals. :D
