Something to remember about our friend SPARTAN 117 is that his loyalties lie almost exclusively with the mission, whatever that is at any given time. It's why he has a hard time in normal social encounters (few as they are); there are no mission parameters to guide his actions.

Additionally, although Cortana verfied that, "The Spartans' safety as well as mine is a Beta-level priority command," one of the reasons Halsey allowed Cortana to pick John as her candidate of choice was, in Halsey's words, "Who better to protect him?"

One last thing: Considering Cortana's ego, if she had anything less than the MC's best interests at heart, there should be some telltale comments by here that would give this away.
