: something very strange going on with her. Halsey showed very little regret

: One more thought - Cortana decides that nothing is going to happen to John at
: the end of FoR and is quite maternal. This is reflected in John's dream at
: the start of the Flood where the image of his mother fades to Halsey then
: Cortana again.

: and say marines were already dead rather than risk his life on the broken

That certain general tryed to kill the master chief and cortana. He was dangerous, so cortana got rid of him.
