Something neat could be that the EMP attack by the Pfhor knocked out all the terminals on the ship, except for those that were far enough away in the Marathon; it is only from the early levels that Leela can communicate with the marine, as he starts out on the opposite side of the Marathon from the Pfhor mothership (this would require that the "alien fighter" is not the mothership, because it'd be stupid to EMP the one side of your target, and then send the troops at the other side). When the marine activates the MADD's, he's actually bypassing the automated circuits (they were destroyed by the EMP) to bring a backup system online. This backup system assumes control of the drones, and sends them to Counterattack; it also restores the speakers on the terminals, if the filmakers want speech (I'd think that the first few terminals are only graphical, unless they cut that out). Also, some other things: those three switches on G4 Sunbathing are failsafes that must be manually reset after a power outage (a legacy from the old days of Earth and its beaurocracy). An EMP fits the bill nicely.
"Ain't Got Time Pfhor This…" should either be excised from the movie, or expanded upon. I just hope that expansion doesn't bring any stupid scenes with mini Alien Leaders and slime, etc.
Bobs should definitely be organizing resistance, but they shouldn't have anywhere near the success of the marine.
There should be a little, limited, Bullet-Time. After all, on Beware of Low-Flying Defense Drones, we learn that "Easy to manufacture chips enhanced the fragile human brain, and genetically enhanced muscles and titanium bones replaced the fragile human form. The modern battleroid was born." I think that the leaders of the asteroids would have tried to make the Battleroids' chips activate based on adreneline levels, so that they displayed there full abilities only in combat (or, basically, so that the Marine doesn't simply spend the whole movie in slo-mo).
