Plotline question concerning Infinity

Ok, so the last time i touched marathon was way back when infinity first came out. Recently though, I discovered aleph one, and have over the course of the past month or so played through the original trilogy, evil, red, eternal, tempus irae, and rubicon. All great games. I have also sifted through the gargantuan amount of data on the story site. It's very interesting to read all of these theories but there is one i find fault with.
I dont know if this is the appropriate place to post something like this but a link directed me here. Every direct sequel to infinity that ive played or read of seems to hold that the player is somehow related to the jjaro: a jjaro cyborg, a jjaro himself, a regular cyborg with jjaro given powers, etc... This seems to be the only way anyone has ever accounted for infinity's time travel/paralell dimension plot. I think it's far more likely and somewhat obvious that the distortion of reality is caused by the release of the W'rk(not even gonna try) chaos thing after the sun is blown. While the jjaro may have some influence i dont think they are directly responsible for anything that occurs concerning the player/marine. Also, a rubicon question, I believe Durandal and Thoth were merged at the end of infinity, why is it simply rampant ole' Durandal in rubicon. Who knows, maybe im just an idiot or missing something. Perhaps someone could clear this up for me?
