Assuming that we're talking about the same thing, they HAVE dramatically changed the Covenant physiology.

Honestly, the Forward Unto Dawn has been ripped in half, and we can only guess at how much more trauma it has suffered. So, assuming that the machine shop suffered little to no damage, and the entire shop is rigged so that an AI can operate all the machinery without human aide (including the minor tasks, like moving material from one machine to the next), do you honestly expect the machine tools in a Frigate to fabricate better components than the UNSC's best factories?
