We can only speculate, but if I were to guess, it breaks out like this: Halo CE was made by a Microsoft wholly-owned studio and included the Marathon logo. Likely, at that point, Bungie had no reason to think they'd ever be private & independent again, so why not include logos from prior games? When Bungie was able to bargain for (and buy) their independence, part of the value trade was to make sure they took their pre-existing, non-Halo IP with them, and I suspect Microsoft was more than willing to do that so long as it didn't preclude them from continuing them to sell the games Bungie made, or require them to modify those games in order to keep selling them. So Bungie got the logo, MS got to keep selling the old game. Future games - Reach, HCEA, are different animals entirely. Might have played out in other ways but these are (educated, based on similar transactions) guesses.
