Your idea was pretty cool and might honestly work, but by the end of the game when we already know everything that's already happened and have gotten a chance to see the other Terminals, it would seem pretty backwards for the last level's Terminal to be a missed warning signal from Guilty Spark at the start of the game. I also find it hard to believe that Cortana never would have intercepted it or been alerted to the incoming transmission when in Halo 2 she's all over the Covenant's grand entrance near Io.
