The ark doesn't destroy anything. It activates the halo's, which destroy all SENTIENT life. Anything the Flood could infest. The Flood can't infest planets, because the planets aren't alive, and they planets are rather large, neh? They can't infest plants or bacteria either.

And Quikthnkr, I think it's pretty much confirmed that thats the Ark. Remember the whiteboard drawings? They look just like that trailer, with the object labeled "The Ark". I think that unless is Bungie is playing tricks AGAIN, it's safe to say it's the Ark.
