Dude, you're such a downer on science fiction :P
By your argument, the brain is 'just a computer' as well. But we are far from fully understanding it. We can easily write a program that could translate one language into another, but it doesn't mean we understand or grasp the functions and meanning as a whole. the sum is greater than its parts.
science fiction: we create a system that translates the super-complex neural network into a super-complex set of code (on who knows what sort of computing system in the future - I would like to think at least somewhat quantum level). Without the complete psychological understanding of a human brain, there no complete psychological understanding of a program translated from a human brain. Therefore, a Smart AI not inherently programmed from the ground up would not be completely understood from the ground up. Unknown space/time effects could 1) have an effect on the technology being used at that moment (we have no other in-universe example of a forerunner article being activated in slipspace in the presence of a hyper-complex computer system carrying a Smart AI) and 2) technological effects on the Smart AI are therefore unpredictable. Cue sci-fi story. :P
In short, ILB being canon isn't actively contradictory to existing canon, to the best of my knowledge - it only introduces questions and mysteries that remain unexplored. Now, not liking what the story is implying is a whole other thing :)
