Oh, boy, here we go. Nothing I love better than stereotyping the worst Humanity has to offer down to comic book levels.

There was an element of sadism, yes. But let's look at the goals of some of those programs:

-Hypothermia: Sponsored by the Luftwaffe so that they could design better protection for their pilots. The soldiers on the Eastern Front were sure to reap benefits as well.
-Sulfanomide: A synthetic antibiotic that would hopefully be used to treat the soldiers on the Eastern Front, and eventually be issued to civilian hospitals.
-Phosgene: The German High Command suspected that the British might use phosgene against German troops in Africa, and treatments for casualties would be needed in that event.
-Malaria Immunization: Think of the potential! Hell, we're invading Africa anyway...
-Phosphorus Burns: White phosphorus... as in incendiary bombs... as in those things the Allies were dropping left right and center over Germany... Hey, guess what started the Dresden Firestorm!

Some of the Nazi doctors were hanged. Some of them were acquitted and found work at large corporations, to live a comfortable life in relative obscurity.
Halsey ended up closer to the latter than the former. Sure, she got a lot of dirt thrown at her, and she's locked up to do ONI's dirty work, but it's better than a nine-millimeter brain hemorrhage in ONI's equivalent of Guantanamo Bay.

That last one I hate just as much as you. As for Parangosky, it was hinted at earlier in the book that she had a special reason for hating Halsey, one that I don't think has been sufficiently explored. Now that the War has ended with Humanity in control of several Engineers and loads of Forerunner tech, I'd say that Halsey's fate was a combination of "You have outlived your usefulness" combined with "The straw that broke the camel's back" (Halsey kidnapping Linda).
