In the extra pamphlet (Transmissions from Around The Universe or something of that nature) that comes with the Limited Edition, there's some transcripts from 343 GS which hints at him being picked up after the destruction of Halo 04 - presumeably by the Heretic.

I have to disagree about the "filler" aspect of this mission, however. Storywise, it foreshadows the fact that the Elites' preceived notions of Halo and its actual function dramatically differs. Also, it shows that the Zealotry of the Elites isn't so strong that they're willing to continue on in the face of a lie (i.e. Once enlightened to the truth about the Halos, the "Heretic" sought to enlighten the rest of the Covenant). This is VERY important later on when the Arbiter and, indeed, other Elites are willing to set aside their differences with the Humans in order to prevent Halo 05 from firing.

One interesting tidbit, potentially, regarding the Gravemind. While watching the bonus DVD last night, specifically the Making Of segment, Joe Staten says in a joking manner while trying to organize an event at the Bungie Pentathalon, "[...]Like the flood, we are of one mind and one body."
