I think you're right that everyone starts out on the same page. (I don't know about happy... but they are all in agreement.) Then the first Halo is destroyed. Not only that, but the destroyer is a member of the "weak" human race who are the focus of the Covenant Jihad. (I am setting aside any deeper motivations of the Prophets based on speculation of what they do or do not know.) So an example must be made of the Elite who was in charge of the fiasco. The Prophets let the new guys (Brutes) beat the hell out of him for a while and then recruit him to be a sort of distilled warrior that doesn't care if he lives or dies. A Zealot, if you will. The perfect antidote to a Heretic.

As I recall, the Brutes are the newest race to be brought into the Covenant. They are powerful and are likely still more enraptured with their new religion and therefore, perhaps, easier to control. The thing I think you missed is that the catalyst for displacing the Elites was the death of the Prophet Regret. The Elites failed to protect him from the MC. This was the final straw because it was even worse than allowing a structure to be destroyed. One of the great leaders had been assasinated on the watch of the Elites.

Changing the pecking order put everything in turmoil and the lesser races allied either with the Prophets/Brutes or the Elites. I think the grunts stayed with the Elites mostly due to the fact that the Elites were always their field commanders and they don't seem to have the capacity for a lot of higher thinking. They always SAW the Elites leading and so continued to follow them by default.

Tatarus and the Brutes do not rebel. Activating the Halo was what the Prophets had told him to do and he meant to do it.

By the time I post this somebody else will have posted a two-word answer that explains it better... but I just finished the game last night so I'm feeling long-winded about it. =+]
