Aside from not being sci-fi, I think it's very unlikely that the Covenant and humans share any ancestors. An evolutionary transition from a human to what we've seen of the Covenant would take millions of years, far longer than any myth I've heard about Atlantis would allow for. Plus I don't believe it existed in the first place ;)

This is a computer game, so why not? ;) Also, we already know the Covenant is willing to mass-slaughter humans through orbital bombardment, they destroy several colonies in Halo's prologue.
