Didn't in one of the things bungie wrote say something along the lines of:

when the covenant began to approach earth, earth launched the Pillar of Autumn in hopes that the Covenant would believe the rest of the human population was onboard. Unfortunatally, the Covenant caught up with the ship and began to fire on it. The PoA found the Halo, and in a last-ditch effort the PoA crash-landed on the Halo. Since most of the supplies and passangers were destroyed in the crash, the rest had to orchestrate a gurilla war against the Covenant, stealing whatever vehicles that they could

And it this is true, then the Covenant has every reason to kill all the humans on Earth. But, the Covenant probably has nothing against a PLANET or RING STRUCTURE, just the Humans. If you despised something so much, would you destroy everything just to eradicate them?
