This is so absolutely perfect. Totally. Perfect. Just think of this: every coincidental similarity between universes can be explained by Durandal's designed whims. The preponderance of Marathon symbols is a memento of his fondness for the ship that gave him his chance at galactic freedom. The Covenant are reminicent of the Pfhor. John's "luck" can be seen as Durandal's methods of recreating (an improved version of) the Security Officer - he's guaranteed to become who he is. Predestined by Durandal. Engineers a tribute to his beloved S'pht; Mjiolnir Mark V; SPnKr; we see that Durandal's efforts to become God actually do succeed.
Bungie's continuity is also totally correct: it is a completely separate universe, and that's the point.

What does Durandal want to do with his universe, now that he has one? So he's created one - so what. Couldn't he have simulated an infinity of such universes in his infinitely time-dilated state at the closure of the Marathon universe? What has he realized about creation and being that he must do? Why Cortana and Master Chief?
If Gravemind is some kind of representation of Durandal, is Cortana aiding him because she sees the chance at eternal, unending life as well? Or can she truly escape her seven-year life expectancy?
If the single, unique security officer, the last of his kind, is significant enough for Durandal to attempt to recreate him, with a Leela-like figure at his side, what did he discover about the underlying nature of reality?
I will accept this as my personal belief whatever Halo 3 throws at me. This is too good a story to pass up. It is so perfect and beautiful that it must be true, so it will be. Halo 3, if it contradicts this (which might be hard), will simply be another story.
