I don't think the : PoA could really have caused so much damage to multiple CCS : Battle-cruisers on its own and while the battle with the Flood could be : entirely responsible for all the damage, it just doesn't sit right with : me. Cortana claims to have taken down four of them - although I don't believe the T&R was one of the above, since it seems perfectly fine when we board it to rescue Keyes. I think that Cortana's opening line in Keyes, though, does suggest that most of the damage was done by the Flood - "the Flood overwhelmed this cruiser and disabled it" doesn't make much sense if it was already disabled. That said, I pretty much do agree with you. Even if it is not literally the T&R, it fulfills the exact same function in the story (Covenant ship containing Keyes, you must rescue him) with a Flood twist. It's hinted at already by the "corrupted" Flood aesthetic everywhere and the decrepit state of the ship, but ultimately we don't get the thrust of the level until right near the end: the Flood ruin our heroic T&R-style rescue and then, far from smashing our way out through heavy opposition in a dropship, we have to steal a Banshee and run from overwhelming fire. It's little parallels like that which made the original Halo great, and this one works a little less well if you choose not to believe that T&R is the Keyes Cruiser. It's certainly ambiguous enough to go either way, though, if you ignore Dietz - which is a safe bet in any event.
