Not only that, for all we know the second-final level may have been made before the third level of the game. Audi could have been recorded out of sequence. The name Truth and Reconciliation may not have been made up until late in development and then only got attached to one ship speficically. Regardless, it's not too difficult to either imagine two bridges (main and aux) or as you said, chalk it up to a design flaw. For what it's worth, the same thing happens inside the Autumn from the beginning to final level of the game. The Cryo Bay comes to mind. Not only that, but just within the first mission the Lifeboat bay is on the wrong side of the ship, so in my opinion, the Autumn is screwed up worse for internal layout than the Cov cruiser.
