Well, yes, that happens when you give a privileged place to the initial game.

However, I'd suggest that in an ideal world, changes would always be retroactive. So when Halo 2 added vehicle boarding, which has the canon value of "Spartans can survive enough damage to board vehicles", Halo 1 would get a patch that would enable this.

Of course this is not cost-effective or practical to actually do, but that's really separate from the question of "Can Spartans board vehicles" to which Halo 1 answers "no" and Halo 2 and everything after answers "yes". Admittedly, this is not a particularly revealing point, but there are plenty of details about the Halo universe and how it works that are not in the cutscenes or the novels. Rather than go without them entirely, or be stuck with Bungie's first vision, which also does not include a lot of things, I think giving precedence to the latest-released version makes sense. You just have to imagine the retcons.
