As others have pointed out, I think it's not really NEW Mombasa in the sense of NEW York or NEW Mexico or something like that, where the newer place is being named in honor of something older in a completely different location. There's an Old Mombasa right across the river from New Mombasa, and Old Mombasa looks pretty ramshackle and run down in many places. There's no reason to suspect that Old Mombasa isn't in fact Mombasa, Kenya, and 'New Mombasa' is just the name for the shinier side of the city with big skyscrapers and such.
Check out Anton's posts, they note some geographical similarities between current-day Mombasa and the Old/New Mombasa of Halo 2.
