High Charity had most of the prophet population living in it, with 500 Covenant capital ships (Cruisers and Supercarriers) surrounding it. Earth is the humans last world (if Lord Hood's words in Halo 3 are to be trusted), and only had 75 ships around it (as far as we know for sure), only eight of which were Cruisers.

Remember that the fleet around High Charity wasn't the only large Covenant fleet we've seen. The fleet around the Unyielding Hierophant had 500 ships, and the fleet that attacked Reach had 300 ships. When the Unyielding Hierophant and its fleet were destroyed, the Prophet of Truth considered it an insignificant loss.

Keyes requests all ships in-system rendezvous with the Iroquois, and that all ships in neighboring systems make best speed there (FoR p.143). The Frigates Alliance and Gettysburg are at the system's edge just after Keyes makes the request, so are mostly likely patrolling the system at the same time as the Iroquois (FoR p.145).

Four dozen ships joined the Iroquois at Sigma Octanus IV, so Cole probably had about 30-40 ships (at least 20 of which were lost). Additionally, the fleet that the Master Chief is part of during the prologue of Fall of Reach consists of 'dozens' of ships, could this be the remains of Admiral Cole's fleet?

The Covenant dedicated 20 ships to that battle, and they got what they came for.

We don't know how much space the Covenant control. They might have a fleet of thousands spread across tens of thousands of conquered systems. A quick victory doesn't seem to be a very high priority of theirs.

I'll agree to that. I was using the word 'colony' a little too loosely. What I meant was that the humans had an established settlement on over 800 worlds (even if that settlement was no more than a group of scientists in a dome). I would still reckon the total number of colonies to be up in the hundreds, though.
