To what end? All of that could happen, but to what end? It doesn't look to me like the Flood really has anywhere to go, any significant advancements to make at the genetic level. It already appears able to incorporate everything either within its cells or into its macro-level structure (cf High Charity). If the Flood are in such a rarefied state that they can't put up a macro-level defense (like traditional sterilization methods), we already know their primary goal is to infect high-level organisms... that doesn't entirely address resistance to micro-organisms at a low level, but the fact it's survived this long, and the fact that we haven't heard about any micro-level vulnerabilities in any of the games, books, etc., tell me it doesn't have much to worry about on that end.
