If the Flood can infect everything almost every time : there's no impetus for change, and no chance for resistance. The official story is that Johnson wasn't actually infected at all, but managed to escape the facility unscathed. When reviewing Jenkins' footage and possibly other sources, it was concluded Johnson must've at least been 'bitten' but somehow survived being transformed. The explanation of that became where the Boren's Syndrome comes in, and that was a fabrication to actually hide his Spartan-I heritage.
