Who's to say that the Spartan clones aren't in operation. The map clearly states that there is a complex for training cloned Spartans, and there are many ways to explain how this could be possible.

I would say that the Halo story isn't this one dimensional. Of course, the MC is the Hero of the story, but that doesn't mean that there can't be others by his side. When there are many Spartans mentioned in the books, the MC still comes off as the one in which everyone, including all the Spartans II's, depends on for survival.
