My take has always been that, since he's not physically moving his body between times or timelines (he doesn't show up in another timeline and meet the version of him that's originally from that timeline), but rather mentally moving back in time and across timelines, that the process of time-travel is somehow mental in nature, so the process of moving from one time or timeline to another happens "in the mind", the character's consciousness drifting through somewhere outside space and time. And the "dream levels" are his mind's interpretation of that journey.

I gave that interpretation a somewhat more concrete implementation in Eternal, saying there that reality is fundamentally mind-like, informational (an actual part of my philosophy), with what we think of as physical reality, with its space and time, being a construct within that informational reality. So when the player-character travels through time, leaving physical reality along the way from one part of it to another, his mind, that is accustomed to inhabiting a physical world, conjures one into being for him to find himself existing in.

It seems that Bungie have had similar thoughts elsewhere as well, both before Marathon, as in PiD's "dreaming god" literally dreaming things into physical being, and in Halo's Precursors using "neural physics".
