TFoR (novel) is very different from TFoR (game). As Loftus will attest, there are MANY conflictions in terms of the story and details from the game and the book. This was cause for a lot of discussion about Reach being retcon'd, and a lot of people who read the books as fact didn't like some of the changes that Bungie had made with the game.

In the novel, operation RED FLAG is a mission that never happened due to the invasion on Reach. A group of Spartans were to capture a Covenant vessel, infiltrate their home world, and kidnap a prophet to negotiate a truce. Because of the invasion, this plan never happened as Keyes and the Autumn were fighting the covenant above reach (there is also the story in the novel that as they do this, S-117 is wiping some NAV data from a space station/prowler, but the GAME Reach contradicts this somewhat with the PoA being docked on Reach with the chief in stasis).

The line in the data drop about them keeping this quiet from others including Keyes is to prevent him in fighting when they need him elsewhere for RED FLAG (same with the Spartans, too).Basically, in the data drop ONI is worried that if they knew Reach was being attacked, they wouldn't be able to fulfill that mission because all resources would be brought back to defend reach, when ONI is trying to go on the offensive.

By mentioning the Long Night of Solace as a ship they COULD have captured if specwar wasn't so eager to destroy it in defense, they(343) are trying to merge or make the two stories (game vs. novel) fit together a bit better. (That's my interpretation/opinion.)

Therefore, it is entirely possible that while Reach was getting attacked on one half of the planet, the other half could be kept in the dark on purpose up to a point. Remember, not much of the covenant fleet had arrived at that point in the game, and even when the LNoS was destroyed and more of the Covenant arrived, that still wasn’t the rest of their force. More were coming. ONI wanted to capture a ship quietly and early if they could, but with LNoS gone, they were going to have to wait until the Covenant were pretty much on top of them.

Hopefully some of that made sense. I know what is going on in my head, I swear. Loftus is MUCH better about explaining this stuff in writing.
