This just came across me while I read your post. What if the flood are a primitive Forerunner? If we as humans found the "missing link" I'm sure we'd do as much as we could to ensure it's survival to help discover our pasts. Or maybe the Flood is a potential cure to some disease that could potentially wipe out the Forerunner? That is why us humans kept the smallpox virus around.
