Another possibility for Cortana is that she was hacked by the overgrown venus fly trap. Towards the end of the level with MC chasing down the prophets, Cortana makes a comment about a more powerful trap- Like AI construct trap. I will have to replay it to look at it, but there is the possibility that she was taken over.
