So basically when Cortana is pluged into the system she can take : on physical abilities. So, how can you be so sure of yourself? Your explanation is just as good as Finn's. She may have just held up a holographic representation of the index, then when it vanished, she just made the hologram of the index dissappear, and then she downloaded all the info contained in the index to her. So even if the index was recovered from the Control Room, 343 Guilty Spark could not use it, as all the info stored in it would be gone.
