I'd think that given the amount of time if took the Flood to 'ripen' without any considerable countermeasures, the infection may be very very advanced in that it never looked like the Flood we know until too late. It infected pets, but perhaps as they combatted that infection, it simply regressed, and adapted; appearing as though it was cured, until it appeared in a different form, sufficient to perhaps not be connected. In any event, somehow it lasted long enough to mutate to the point of no return before its destructive potential was ever determined.
