I always figured the most important chapters in TFOR are the ones referenced in Halo 3 through the "Cortana Moments." Namely, the chapter where Halsey first meets John, the chapter where the children are indoctrinated, and the chapter where Cortana's origin is discussed. I feel like these events could have worked as flashback cutscenes (or some other kind of in-game presentation) in Halo 3 that would enable the player to understand what Cortana is referencing when she blames the coin and whatnot.

Come to think of it, I also feel that the scene depicted in Contact Harvest where the prophets interact with the oracle would have made a neat flashback to have (possibly in between the Floodgate and Ark levels?) so that the player might better understand what Truth's conversation with Johnson referenced.
