Least risky place in Galaxy to preserve it, Halo facility : hanging above significant gravity well. That doesn't really fly, though. It did before the array was deployed and used. 343GS even talks about how the mining facility was used to test methods of Flood fighting. However, as the array destroys all sentient life of sufficient biomass, it really doesn't really need to be tested on actual Flood. Methods of combating the Flood up to array activation might need such testing, but it does not seem as if the Forerunners or their extent AIs (MB, OB, and the Monitors) are willing or capable of undertaking such testing on their own. It certainly doesn't appear as if they have. In addition, Flood stored presumably for study (or just to assuage the Forerunners' considerable guilt at committing genocide, which I always thought was the primary reason) have escaped (with or without help) at at least three separate locations just during the span of the three-game Halo arc, a period of some months: Installation 04, the gas mine, and Delta Halo. The latter eventually leads to the mass that threatens the Ark and results in the destruction of a replacement installation as well as the damage or destruction of the Foundry and the Ark itself. Generally speaking, I think the wisdom of the Forerunners in preserving Flood specimens would be easier to appreciate if A) the Flood menace had come from elsewhere, as it did in Origins; and B) the stored Flood specimens were shown to play some role in the efforts throughout the Halo games to fight the Flood. From the "discovery" of the Flood by the Master Chief in Halo 1 through to the conference room scene in Halo 3 after Floodgate, it seems as if the Flood threat has not particularly occupied the UNSC. Cortana offers a supposed solution that Keyes and the Chief readily accept (and that Lord Hood does not) but as there is no credible alternative plan of action, the choice is moot.
