We don't know much about the Flood in Halo Wars. They could (and probably do for that matter) have a Gravemind. Its important to remember though that the final phase of the Flood, interstellar, is utterly dependant on capturing ships from other species.
When you think about it, having the Flood on this Shield World might not really be much different from having them running around Delta Halo 200 years prior to Halo 2.
As for the Forerunner ships, again we don't know. It wouldn't be too hard to think of a reason why they wouldn't have been present at the final battle or even if they had been placed there by means unknown after said battle.
