Looking at it from a design point of view, I don't think we were meant to shoot him. The first time going through that level, and this only applies if you had no prior knowledge of the Flood (which I'll assume is what the designers had in mine), the player is already spooked.

You are set to look for Captain Keyes, when the last transmission that had come from him was received hours ago, you no longer have Cortana, someone who's made you feel like you had company and weren't alone the enture game (except for Jillybean), you're in a swamp where you can't see much of anything, and that creepy music is playing in the background. Once that pelican leaves you're left standing there on your own, and for the first time in the game, I think, you feel alone. And what's worse, is that the entire time you're looking for the Marines, and they teasingly appear to you through yellow dots on your radar, and through assault rifle fire, but you can't see them.

You just miss the elevator that comes up. Damn, so close to finding the Marines. Then when you finally get down there the only absolute is that there are Covenant there. But...there's stuff dripping from the walls, and any gamer knows that whatever is causing that can't be good. By the time you get to the crazy Marine, you are certainly spooked. It's an odd feeling. You've spent all this time looking for him, and the initial sound of his voice overwhelms you with a sense of accomplishment, that you've managed to find someone, but it quickly fades when he shoots at you. He shoots at you. A fellow soldier, whom you've been trying to rescue actually is firing on you. Without you even killing two of his friends this time :)

You're meant to feel confused and chilled. What are you to do? I feel as though your instincts fail you at that moment. He's shooting at you yes, but he's a Marine. And he's not a very good shot. And he's scared. He's terrified. You definately want to hear what he's saying, so you step away from the gunfure, either by moving to the side of the doorway, or moving into the room and stepping aside. But you listen. You hear what he has to say, and you're left more confused and uncertain with yourself. I think ultimately you try to walk up to him, maybe finally thinking that a cutscene will take place, but ultimately I feel as though we were meant to leave him.

Maybe the second time around, after we've met the Flood, we choose to shoot him to spare him from the Flood fate he almost certainly would encounter, or simply as gamers we kill him for his ammo, but the first time playing the game, being overwhelmed by the story of it all, I feel as though this is what we were meant to do, if not close to what most of us actually did.
